In The Sentinels of Andor the player works with the crew of a Terran Empire warship to track down a rogue vessel that has thrown the history of both universes into chaos.

Synopsis

Following the events of “Ground Zero”, the player is sent to assist the U.S.S. Madison which is studying Karatek's base on Hobus I. Upon entering the Hobus System, however, the player discovers the ship dead in the water with half its crew dead. The player boards and assists the survivors, learning only that they were attacked by an Andorian Khyzon Escort that appeared out of nowhere and warped off after disabling them. With the Madison's entire senior staff dead or otherwise incapacitated, the player gives their engineering bridge officer command and returns to their ship.

The player detects a spatial anomaly forming nearby. Moments later, the entire region changes: there is now no evidence of the 2387 supernova, and much of the Beta Quadrant is now ruled by the Reman Star Empire. The Madison and the player's ship are all that remains of the old timeline. The two ships come under attack from a Reman squadron led by Commander Raenal of the I.R.W. Vraxx, but the Remans are driven off by the unexpected arrival of the I.S.S. Basilisk, a mirror universe Typhoon-class battleship commanded by the mirror counterpart of Captain Ogen.

The player beams aboard the Basilisk, where Ogen explains that the Andorian ship that attacked the Madison is crewed by a group of Andorian separatists from his universe, whom the Basilisk was tasked with hunting down. The Andorian ship, the Sentinel, apparently traveled back in time after entering the prime universe, changing history in a way that prevented the Terran Empire from surviving past the 22nd Century. After forming a loose alliance, Ogen and the player determine that the timelines diverged in 2267 with the death of James T. Kirk during the events of "Mirror, Mirror". They are interrupted by the return of Raenel, who has brought substantial reinforcements.

After driving the Remans away again, Ogen and the player discover that the actual change took place in 2268, when the U.S.S. Defiant was "destroyed by an unidentified vessel" (rather than disappearing into an interphasic rift, as happened in the correct timeline). Ogen surmises that the Andorians intended to prevent the Terran Empire from surviving the Rebellion of 2155 by destroying their only hope of survival. While it worked, killing the Empire resulted in Kirk dying in 2267 and therefore undoing all his accomplishments after that date. The Basilisk creates a temporal rift to 2268, and the player travels through it while the Basilisk and the Madison engage a massive Reman fleet to cover their escape.

Upon arriving in 2268, the player locates the Sentinel, which - after a tense exchange with the Andorian leader, General Ch'ral - begins its attack on the Defiant. With the help of the Basilisk, which somehow survived the Reman attack and followed the player through the rift, the player manages to destroy the Sentinel ... but not before Ch'ral and some of his soldiers can board the Defiant and begin sabotaging the warp core. The player beams over and defeats him, narrowly averting the destruction of the ship.

The Defiant's captain, Aaron Blake, speaks to the player about what has happened, and the player must convince him to continue on his course despite knowing that doing so would mean certain death for Blake's crew. The player can choose between revealing this to Blake or letting him go on blindly. Once the Defiant is back on track, the player and the Basilisk return to the "present" which is back to normal. After some parting words, and a warning from Ogen to stay out of the mirror universe, the Basilisk returns home.
